Get a cap and add removable racks to it. Safe dry storage and carries a canoe with ease. Several companies such as Yakima and Thule make racks where you attach the track to the cap roof and the racks just snap on and off the track. For me this is the most secure way to carry a canoe on a pick up. Many cap makers now offer the racks as a factory option. I won't own a Pickup for long without a cap as the ability to carry canoes is important to me. I do realize not eveyone likes a cap on their truck. For them I recommend a trailer. I have an old Jetski trailer with a long tongue that I have set up to carry my canoes on.
An old truck of mine with permanant racks I installed.

The trailer with a solo canoe and yak. Trailers are very easy to load and unload heavy boats compared to lifting onto the roof.

Well Squatchout covered teh best two ways, the only other I can think of is a "T" bar on the rear hitch and a cross bar on the roof, but I don't have a picture.

here's what did for my F150, i got an old ladder rack from a cargo van and attached it to the gutters on my truck, in your case, you get get a rack designed for your truck or just use foam blocks and let it rest on the roof of the cab
for the rear, me and a buddy built a t-bar out of 2" square and 1" square to slide into the hitch.
