Yes, I ended up removing the factory speaker wiring entirely and running new wiring directly from the head unit. The problem with using the factory amp/wiring I had is that each speaker doesn't get full spectrum sound. Up front, highs go to sill mounted tweeters, mids to dash speakers, and lows to door speakers. So when I replaced my door speakers with 3-ways, they weren't getting any high frequencies using the factory setup. This was problematic since I removed my broken tweeters and dash speakers and didn't want to replace them. Plus, the 4-way 6x9s I added in the rear only seemed to get low frequencies through the factory amp. Suffice to say the system sounded terrible that way. I'm only running 4 speakers now, but they are full spectrum and sound great for my purposes.
